Couple of months ago when I had problems adding new timers I called Dish and the rep asked me if by any chance I reached the 99 timers limit so I assumed, apparently incorrectly, that he knew what he was talking about.

That's what I did yesterday but now that next week's one was not showing up I added a second one in case something else will change and then maybe one of the two will catch it.

Doesn't help. I redid my timer for the Magicians last night and now when I check the schedule for next week it is missing again and I had to add a new timer. This is a never ending saga. I'll end up filling my max 99 timers with multiple duplicates.

No they were not in the daily schedule. This is how I noticed the problem. I got a notification from the TVShow Time that a new episode will start in an hour but when I checked the daily schedule it didn't show up there hence the manual timer.

This is what I tried earlier today: Went to the list of scheduled recordings and positioned the cursor on "The Expanse". Pressed the search button. Nothing in the results is "The Expanse" I needed to start typing T-H-E E-X-P and only then The Expanse showed up as one of the results. That's bad.

It's partial because it doesn't return the receiver completely to factory settings. It preserves your timers and recordings but seems to reset everything else to factory defaults including your favorites lists.
