changed IRDs and now all HD not coming in, help?

OK.. I can give the detailed postings, but in general on the 99 I am getting all 85+ and on the 103 mostly 95+ with a few in the 40's

and even with the rex X, I can still get HD on 360 for example.... so just not sure what is going on..... and why the error message....

Signal strength numbers below 85 (I think) will give you an error message. That's on the 99c and 103ca and 103 cb satellites. Can you post all of the numbers for those satellites? Those are the ones carrying the national channels.
