I'm still working on my new PrimeStar dish.

The separate V and H was not quite how I wanted it set up.

I married the feedhorn from the PrimeStar to a FSS Stacked LNB as shown in the pictures. Will this work? The reason I wonder is that sometime the waveguide distance is important.

Should work ok. As long as you don't change the focal distance. I have one of those but never tried it-never thought I'd get used to having the weird frequencies you get with a bandstacked lnbf.
 
Yes it will work, provided you don't mind the bandstacked LNB. That is the LNB I am using on my 1 meter Channel Master (same dish/feedhorn as a 1 meter "Primestar")... Be sure to include the O-ring when you bolt the new LNB onto the feedhorn, as that keeps moisture out.
