I don't know if there is a way, but can you un-protect the series, the same way you protected them? Or maybe try to un-protect one of the shows of the series and see what happens.

Yep same thing with me a couple years ago, what made things even better was the replacement DISH sent out was bad too. 3rd one worked great until it was replaced with a hopper in Dec.

I didn't even realize that #2 was possible. The couple times I've had a conflict, I've always just set a manual timer (after update). I guess I should try it on some show I only mildly care about.

I still haven't noticed it on my new Hopper, sort of. I have seen a bit of audio drop/picture freeze (only lasts less than a second, and doesn't happen very often), but it's never been at the :29 or :59 mark. Weird, and not something that really bothers me.

I got the same ones from the recommendation in this thread. I haven't tried them on the Hopper yet, but they work great with my iPhone and Laptop.

I'd try like lucky86 said, then HDMI From Hopper ->AVR ->TV. IIRC the HDMI spec has some auto correction built into the spec, but I could be wrong. If not there may be some sort of audio delay being applied in your AVR, what brand/model are you using?

Thats correct, HDMI only from Hopper to AVR, then HDMI to TV. No other digital or analog connections. *Edit, I assume you're not using some sort of Audio return channel. My guess would be that if you were, any connection would have the same affect, but you say its working on other sources.
