Please make sure that you don't delete shows from your external hard driver while recording other shows. There might be other problems but deleting shows from your EHD while recording other shows will definitely mess-up your currently recorded shows (I was able to replicate this problem).

On my receiver both SD and HD locals from DISH have suffix -0. All OTA channes have -1, -2, etc. There is possibility that your local PBS changed channel assignment. Try re-scanning your locals.
